I would nominate Boulevard of Broken Dreams as my favorite, but then the next post would be Patrick with Chains Around Your Heart. I joke about that because we've both brought up those songs in other topics as our favorites. That joke aside, both songs are phenomenal and could easily be on anyone's list. For the moment, though, for my favorite original non-Stray Cats song, I would probably say Hollywood Nocturne as I've been playing it alot lately. There are so many that it's hard to choose, but I'll also give credit to September Skies off the first BSO album, as that was one of the few Setzer-penned originals on that album, and to me it's a really great arrangement (features a mix of horns, strings, acoustic guitar, electric guitar, etc.).
I am also a big fan of Dreamsville and Love is Repaid By Love Alone as well.
It seems to me that Setzer usually puts at least one of these on an album, at least on the BSO albums (September Skies, Sammy Davis City, Hollywood Nocturne, From Here to Eternity, So They Say It's Christmas, What Are You Doin' New Year's Eve?).
